Currently, Site Preferences can not be retrieved from the Shotgun API.
We've heard feedback that Clients would find it useful to access Site Preferences via the Shotgun API, and Read Only access would be great.

The File Management section would be great to have access to as well. We've made our own field at the project level that points to the location of a project on disk, but it would be nice not to have to set this in multiple places
This is super necessary, specifically the field:
Scheduling > Hours in a work day
since it is a numerical variable that could be changed by anyone with the permissions to do so, and can directly effect the time field on many entities.
