Sorry if this is easy, just can't figure it out.
I was able to create a new tool to the Template Project and to another project. I can get the tool to appear as a Tab in the Dashboard, but I can not figure out how to get the Tool to appear in the Left Nav.

I'm assuming you're mean you'd like to create a page that is lives in a Project in the left nav? Check out our documentation about adding pages to Project here which will walk you through the steps: https://support.shotgunsoftware.com/entries/40194-adding-pages-to-projects.
